There has been a water stain in our laundry room since we moved in. I marked the edges and noticed it had grown. So I opened a hole where I will have to replace the sheet rock to try and find it. There is no access to this part of the house because there was a sun-room added on and you can't see it from the attic. I was able to see it by sticking my phone up in there. It looks to be coming from the water heater vent. I went up top and looked and all I can see is possibly where the seam is on the vent pipe going through the boot. Any expert roofers on here have any ideas? From where I could get my phone through the whole I cut next the old roof I can see water running down the old shingles around where this pipe is but I can't see it on the new roof.

The vertical seam on the larger vent pipe doesn't look like it's sealed going into the boot. I agree with Clay that it looks like someone wasn't giving it their best effort.

Any ideas on best solution or remedy? I don't know if I should just silicone the heck out of it including the seem or if there is a better solution.

That seam on the pipe should be on the downhill side. It's 180° off.

Seal that up best as you can. Don't use something like Flex-seal. Get something that is roofing grade sealant.

Looks like there might be a nail hole or something in a shingle near that other vent.
Check that out too.

As others said it looks like your seem is the culprit. Your roof pitch looks fairly shallow so the seem on the vertical vent pipe facing the up hill part of the roof shouldn't be an issue as your rubber gasket on the sheet metal rides up high enough to deflect the run off. My guess is the least bit of wind blown rain that hits the side of the vent pipe with the seem gets water inside the house to cause the leak. I'd use some time of high temp silicone sealant on the entire seam of the vent pipe, top to bottom. Getting a wide sheet metal flange to put near the top of the pipe and then sealed would help too. sort of like an umbrella for your pipe.

If it were me, I would prepare and silicone the seam generously, I would also look at adding a boot and depending on how it adheres maybe adding some tar for additional sealing.. If your near sand springs and care to pop into Indaco metals to look at boots tell Travis that Timmy from Shawnee sent you in to look at boots and to take good care of you..
