How does two independent pieces give a better alignment than aligning to the bar you lap with?

It shows you if the rings are aligned or not. When the centers don’t meet exactly there is a reason and lapping is not always the solution. It’s only an indicator of something wrong.
It could be out of spec rings, rail, drill and tap holes in the receiver off, etc.
it’s up to the owner to determine what is causing the issue.
I’m in the fan club of PEPR scope mounting because they are line bored as a unit. Never found one off yet.

First if your using high end rings and steel bases, they shouldn't need or be lapped imo.
This. Most cheaper ones won't either.

Install the the bottom half of the mount where it's snug, but moveable. Lay the scope in it and wiggle the mounts until the scope tube is bottomed out in both mounts.

Remove the scope and tighten the mounts. Pay attention that they don't move. Yer done.

If you don't do this, lapping is moot anyway. A precision fit is wasted if it doesn't align with the scope tube.

It’s a final check of all the stacking of tolerances that may occur from all other components.

Also, the pointy ends of those scope alignment guides are all but worthless.
