if you use adjustable blocks, which i do, drilling a port out less than a thousandth of an inch causes no harm to the gun. mine needed drilled so i could use CFE BLK in my loads, guns would not cycle using that powder. but i agree, check everything out before you enlarge a port, but enlarging a port certainly is not "boogering" up anything
