As the landowner you have a lot more freedom to do what you are talking about with a pond, without much repercussions from outside agencies. While technically you still have to follow all the rules and obtain the same permits, the only reason the Corp of Engineers, OWRB or floodplain agencies would get involved is if someone (one of your neighbors) complained.
I should note that that as deep as the pond may be is really should be engineered and have soil testing done as construction progresses. Having Bob's Dozer Service build it with soil compaction from a dozer will not end well.
