Have you cleared the entire house including the attic? In the winter, sometimes people will break into others homes and hide in the attic to get them out of the weather/cold. I would do a very thorough sweep of the entire house and verify nobody is hiding or has been setting up residence without you knowing.

they would have to move a bunch of stuff in the garage to be able to get the attic steps pulled down. nothing moved there either. nothing else in the house appears disturbed at all. we are freeked out

+1 for an attic/ crawlspace search. that and a marker to show if doors/ windows have been opened while gone (hair on seam, clear tape, just something they would never notice)

There was a story from Japan a couple of years ago where a lady was hiding in the top of the home owner's closet for over a year. She would come down when he went to work and do whatever and then hide when he came home. Not sure what job he had or what his hours where.
